Changed usage of the word "codes" and "code" and "software" to make more sense from a software engineer perspective.

This was in response to issue #70, which had to do with reddit comment.

Add patent clause to license

The license change is taking effect on 2017 Oct 19 as soon as
this merge is merged. Most prior contributors have agreed to
have their contributions covered by this license, with the
exception of the people who contributed pull requests #63, #77,
#107, and #108. The agreements were made on the pull
request for this merge:

  #114

There is a pull request for a PlasmaPy Enhancement Proposal
on PlasmaPy licensing for this and other repositories:

  PlasmaPy/PlasmaPy-PLEPs#5

All PlasmaPy contributions prior to this license change will
continue to remain available under the old license. All new
contributions will be covered by the new license.
