Initialize-CSSite fails for SCpbMD

I followed the instructions and installed all .update packages including the reference storefront (both common and the Dynamics part). When I run Initialize-CSSite I get the following message:

The specified configuration file does not contain any Commerce site information.

I am running the cmdlet in the Website directory as specified in the setup guide. I only see the Catalog.xml in the \SitecoreCommerce\Data. Am I missing something? Is the setup different for SCpbMD than it is for SCpbCS? I am using these instructions:

You are missing the commerce server section from your web.config. You need to merge it in from the merge folder in your website directory
