Update vibe-check-runner.js to fix issues with finding modified and untracked markdown files, as well as ensure unique temporary TS-Morph source file names are generated to avoid file collision during state updates.

• Modified getModifiedFiles to utilize both git log and git ls-files
• Replaced temp_${tech}.ts with temp_${tech}_${file.replace(/\//g, '_')}.ts to isolate concurrent logic properly.
