Server/simd: Viper Removal

Description

• Cherry-pick Ethanfrey/fix trace flag #6551
• Remove global Viper usage from the server pkg and simd CLI pkg
  • Use a local-scope Viper literal instead of direct global viper.Get* outside of command handlers
  • Use cmd.Flags() directly inside command handlers
