Update documentation to reflect using devenv from flake file and fidelity QC

Two major changes are not reflected in the docs:

• We now devenv from a flake file (and hence initializing the dev environment with nix develop as opposed to devenv shell).
• We automatically produce a QC page assessing fidelity via bi-variate marginals.
