Output has errors when scanning folders

The tool seems to scan folders as well as Java files, and comes up with errors such as:

using latest 0.5.0-M3

Thank you so much for your feedback @karianna! Is it safe to guess that you're running it against https://github.com/microsoft/gctoolkit? If so, I'll reproduce locally. I believe this may be PMD complaining - I will need to investigate how to suppress.
